Club America tied it up in the 60th after Portmore's Demar Stewart was charged with a foul against Zepeda in front of the goal. Christian Gimenez made the penalty kick.
Padilla gave America the win on an easy kick from the left in the 73rd minute, after Miguel Zepeda drew the goalkeeper out of position.
In Wednesday's other quarter-finals, Toluca of Mexico beat Olimpia of Honduras 2-0 and two-time winners Alajuelense of Costa Rica held America's New England Revolution to 0-0.
